बाद में अज़हर हरकत-उल-अंसार का मुख्य सचिव (जनरल सेक्रेटरी) बन गया और नई भर्तियाँ करने, चंदा इकट्ठा करने और वृहद इस्लामी गणराज्य(कैलिफेट) का प्रचार-प्रसार करने के लिये देश-विदेश की यात्राएँ करने लगा। इस संदर्भ में उसने ज़ाम्बिया, अबु धाबी, सऊदी अरब, मंगोलिया, यूनाइटेड किंगडम और अल्बानिया की यात्राएँ कीं।

सोमालिया में गतिविधियाँ

अज़हर ने यह माना था कि १९९३ में वो अल कायदा के सोमालियाई समर्थक संगठन अल-इतिहाद-अल-इस्लामिया के नेताओं से मिलने नैरोबी, केन्या गया था। अल-इस्लामिया ने अज़हर के संगठन हरकत-उल-मुजाहिद्दीन से अपनी गतिविधियों के लिये पैसे और कार्यकर्ता माँगे थे। भारतीय गुप्तचर अधिकारियों के अनुसार वो कम से कम तीन बार गृह-युद्ध से त्रस्त देश सोमालिया जा चुका था। 

1994 गिरफ़्तारी – 1999 छूटना

शुरुवाती 1994 में, अज़हर हरकत-उल-अंसार के समर्थक हरकत-उल-जिहाद-अल-इस्लामी और अह्रकत-उल-मुजाहिद्दीन के बीच खराब होते रिश्तों को सुधारने श्रीनगर आया। भारत ने उसे फरवरी में गिरफ़्तार करके उसकी आतंकी गतिविधियों की वजह से उसे जेल में डाल दिया।

दिसम्बर 1999 में उसे भारत की सरकार के द्वारा अपहृत विमान इण्डियन एयरलाइन्स फ्लाइट ८१४ के यात्रियों के बदले छोड़ दिया गया। आईसी ८१४ नामक विमान का अज़हर समर्थकों ने अपहरण कर लिया था और उसे कंधार, अफगानिस्तान ले गये थे जहाँ उस समय तालिबान का शासन था। मसूद अज़हर को २ अन्य आतंकियों के साथ कंधार ले जा कर छोड़ दिया गया। आईसी ८१४ के अपहर्ताओं की टोली को अज़हर का भाई इब्राहिम अतहर नेतृत्व कर रहा था। अज़हर को जम्मू की कोट भलवाल कारावास से निकाल कर कंधार ले जाया गया।  उसके छोटे भाई अब्दुल रऊफ़ असगरने इस अपहरण की योजना बनाई थी। अपहरताओं को सौंपे जाने के बाद मसूद अज़हर पाकिस्तानी सीमा में चला गया। पाकिस्तान ने कहा कि अगर उसकी सीमा में पाए जाते हैं तो अपहर्ताओं को गिरफ्तार किया जायेगा। हालांकि ऐसा कभी नहीं हुआ। पाकिस्तान की सरकार ने पहले इस बात के संकेत दिये थे कि अज़हर को पाकिस्तान में उसके घर आने की इज़ाजत दी जायेगी क्योंकि वहाँ उस पर कोई मुकदमा नहीं चल रहा है।
